There is no puzzle joint because the boat now has a deeper footwell in the middle of these pieces.

That piece you used as the base of the mast-box is likely the piece that is designed to be used as the base of the scamp-ramp under and through the cabin top. There should be another similar piece of wood, the same width only shorter in length that is intended for the base of the mast box. I believe both have the rabbet cut along the fore/aft sides.

I just made the same mistake. Doh! My kit for #645 cut from cnc file 1111 3 2323.igs did not include as far as I can tell any shorter rabbeted piece. So, I guess I cut the protuding piece flush and make a rabbited piece to the dimensions for the scamp ramp.
